All 3 parts done!

Part 1:
We open with cybertron drained of energy after eons of conflict. Short introduction of the transformers. Optimus Prime leads an elite team of auotbots to search for energon, but they're overheard by decepticons who attack the ship in mid flight. The ark crashes on earth, mt st helens erupts, the decepticons leave the ark and raid hoover dam, the energy weapons duel revealed in remastered glory, before blowing the dam up and pissing off humanity royally, the autobots are forced to retreat, spike tells them that their war is unwelcome here, the collateral damage saddens prime, megatron ponders his new move, and decides to raid both cybertron and earth! As prime contemplates spike's words, the decepticons attack a NASA insitute to steal a rocket to return cybertron. Prime tells the autobots to "transform and roll out", but not before askign wheeljack to look for the "5 unaccounted warriors". A drag-out knock down fight takes place, with individual battles showing each tf's power, like skywarp's teleportation and mirage's cloaking ability. Prime and megatron duke it out again, and prime bests him, places his rifle to megs' forehead, all the while rehashing the classic movie dialogue, but before he can pull the trigger a gamma blast strikes him on the shoulder, knocking him away. Autobot and decepticon alike pause to see shockwave, in gun mode, transform as he exits a vortex. He chillingly tells megatron he brought "reinforcements" and out come the 6 constructicons! They scan for alt modes, then combine to form devastator! Devastator promptly routs all the autobots with his solar rifle and size, and as prime lies half dead mega transforms and gets soundwave to blast prime, but wheeljack arrives with the "5 unaccounted warriors", the Dinobots! They take on Devastator, and prime rallies the autobots for a final push. While the war rages on, the US govt decides to end this problem by nuking them. Soundwave reports that a nuke is arrivng, and megatron laughs hysterically about how the humans have betrayed him. Superion goes to intercept the missile, and the us govt, seeing that their plan had failed, decide to attempt to capture superion instead, so they detonate the missile near superion, knocking him out but not killing him. They salvage him and transport his parts for investigation. The nuclear explosion however created a large wave, which covered all the tf's allowing the decpticons to escape. Prime contemplates the autobot's cause again, as all around humans protest their residency on their planet. Seeing no alternative, the autobots return to the ark, with prime vowing to protect this planet despite their inhabitants hatred for them. In the final scene, we see megatron, in his new undersea base, reiterating his desrire to enslave earth inhabitants and drain it of its resources. He looks at a computer as it is scanning, then it stops. The words "NEMESIS FOUND" appear on the screen, and we end with megatron laughing.

Part 2:
We start with the scene of a devastated power plant, debris and corpses everywhere, and as the autobots rolled in they once again realise they were too late. Prime picks up a decepticon symbol from the ground and crushes it, swearing revenge on the decepticons. Suddenly a bunch of humans hurl rocks at them, shouting for the transformers to leave their planet. Ultra Magnus questions why they should be defending the ungrateful humans, spike expalins they're scared and they're reacting as normal humans would. Prime once again berates himself for this war and orders hound and prowl to find out what is the next decepticon target.
We then cut to the decepticon base, megatron is gloating over his latest success, and starscream, having had enough, challenges megatron to a duel over the leadership of the decepticons. Megatron happily obliges, and hands starscream's nosecone to him. He declares his patience for his treachery has run thin, and packs starscream off into a stasis pod and sends him to deep space on it. When megatron is finally satisfied, soundwave reports to megatron they have found the next target, a nuclear fusion plant in california. Megatron then rallies his troops by telling them once this raid was complete, the Nemesis will rise again! He leads the decepticons to the plant.
In a shadowy room, the president of US asks if their secret weapon was ready, and he receives an affirmative reply, then he says he hopes that will be the end of the transformers...
The decepticons arrive at the plant, but megatron senses something amiss, and he is right as the autobots jump out of their hiding places and engages them! Prowl and hound managed to find their next target, then the autobots waited in ambush. A battle rages, the autobots seem to have the upper hand until a massive shadow casts itself ont he battlefield... Superion, or what was left of him that wasn't destroyed in the nuclear blast or modified by humans started to attack all transformers. Prime is horrified by what the humans have done, turning their comrade against them, megatron merely gloats about the cruelty humans show and questions prime why he bothers saving such vile creatures.
Meanwhile, starscrem awakens in his pod. He finds out the pod is headed for the sun and his destruction. However, he uses his null ray to disable the security systems, and proceeds to steer the pod towards cybertron, swearing revenge on megatron...
As the enchaned superion causes the auotbots to fall back, megatron takes the opportunity to collect the energon he needs. He sneers at prime for being unable to hurt his former comrade in arms. Prime is at a loss at what to do, it seems superion is no longer sentient, he is only a puppet of the humans. He tries to bring his old friend around, but he fails and gets pummelled instead. Megatron attempts to escape, but the decepticons crash against a forcefield instead. A metallic voice comes from superion that self-destruct sequence has been initiated...
On cybertron, shockwave is busying himself getting ready to send reinforcements to meagtron, but he gets shot in the back by starscream, who takes over the space bridge and warps himself and 5 protoforms to earth, vowing to create his own "bridgade"...
Prime tries to reach out to superion again, but fails again. Megatron insists prime take out superion together, or they'll all die. Prime refuses, and tells the aerialbots to remember who they are. At last they do, and superion flies up into the air, breaking the forcefield and exploding in mid air, sacrificing himself yet again. Megatron makes use of the diversion to escape, and Prime contmeplates this series of events, saddened by the humans actions...
When he recieved news that their plan failed, the president cursed and raged. Not for long though, as a tech points out that a very large airship is headed for new york city, and it is of alien origin!
Megatron had finally reactivated the Nemesis. The ancient warship made its way to new york city, destroying everything in its path. The autobots, after overcoming their shock, quickly set out to intercept it, but being unable to fly, were seriously disadvantaged. Powerglide gets blown out of the sky, while prime orders ironhide to try and get the ark to fly. He says it's impossible, the engines were totally blown out, and the escape shuttle for emergencies was mysteriously missing as well. (not mysterious to beast wars fans though) When all hope was lost, prime recieves a transmission from an old friend, and he orders the autobots to assemble outside the ark...
Starscream comes through the space bridge right into a military base, and proceeds to sacre off all the humans with random laser blasts. He then activiates the protoforms, and they scan for alt modes as starscream cannot contain his glee...
The auotbots gather as they watch the destruction the Nemesis was doing tot he city. Suddenly, the ground trembled, and Omega Supreme shows up! He fires a powerful blast at the nemesis, which gains megatron's attention, and he steers the nemesis towards omega and orders his decepticons to attack the autobots. Prime borrows sideswipe's jet pack and flies unnoticed into the nemesis...
As the battle rages on outside, prime reaches the bridge of the nemesis. He crushes soundwave easily, so filled with rage prime was. Megatron taunts him again, saying that the fusion cannon he is powering up will level the whole city. This however time prime does not waste any time, lunging at megatron with murderous intent.
They grapple and deal each other heavy damage, megatron breaking one of prime's "horns", prime smashing megatron's back cannon to bits after ripping it out. The computer announces that the cannon is ready, and megatron breaks out of their grapple and punches prime across the face and leaps to press the button. Just then, a blast stops megatron, and prime turns to see ultra magnus. Summoning his last bit of strength, prime smashes the fusion cannon controls, causing the cannon to backfire. Ultra Magnus helps prime to his feet, and he watches as the nemesis loses altitude, damaged beyond repair, as they prepare to leave the ship, Megatron blasts ultra magnus, seperating the 2 brothers. Magnus gets blown out of the ship, and the 2 mortal enemies fight for the last time. Megatron bests prime, and finishes him off with a final blast from his fusion cannon to the side. The impact of the blasts blows both of them out of the nemesis, just seconds before it blew up spectacularly.
Thundercracker retrieves the barely alive megatron, who declared in a wild voice that he has destroyed optimus prime, and the decepticons return to base. Ratchet quickly transports prime back to the ark, but it is futile, prime dies, but not before passing on the matrix of leadership to ultra magnus.
Back in the decepticon base, megatron gloats about prime's death but is stopped short by the sudden appearance of starscream. Enraged, he menacingly approaches starscream, but he is caught by the giant hand of Bruticus! Starscream hovers to megatron, and wants him to give up the leadership of the decepticons. When he refuses, starscream headshots him. He then places megatron in a pod as well, while he is now only barely alive. He claims he is showing megatron greater mercy then he did to him, by just letting him float in space forever. As the pod exits the earth's atmosphere...
We cut to an ominous voice saying that the 2 leaders are gone, and the time for chaos is now... Then the words "to be continued" appear and the credits roll...
After the credits, we see the coronation of starscream as new decepticon leader. However, someone disrupts it, someone purple and carrying a decepticon insignia! He promptly transforms into a futuristic cannon, and reduces starscream to dust with a single shot. He then claims the leadership of the decepticons. He declares himself as Galvatron, and he has a message: Chaos is coming!
END

Part 3:
We open in space, where megatron's lifeless body drifts in space. As his eyes flare back online, he roars "I still function!", and he meets unicron. The scene from the original will be redone here, with the same classic dialogue, basically unicron reformats megatron as galvatron and wants him to get the matrix from the auotbots, as it is the only thing that cna destroy him. Unicron even provides him with new troops, cyclonus and the sweeps. We then return back to normal time in cybertron, where galvatron muses about how best to claim the matrix from the autobots. Soundwave is seen gathering laserbeak, and he plays back a recording of ultra magnus' voice. He says that prime is dead, and now the matrix resides in him and he argues with prowl over what might be the best course of action now, before the decepticons decide to strike when they are at their weakest. Hearing that, galvatron immediately gathers all the decepticons, and they head off for earth to attack the ark.
Most auotbots are in mourning over the death of optimus prime, and grimlock is openly hostile to the new prime, ultra magnus. As grimlock tries to claim the matrix by force, the ark shakes and they hear explosions! The whole decepticon force was attacking the ark. Galvatron tangles with ultra magnus, who is astonished as galvatron announces that he is the more powerful version of megatron! He almost succeeds in terminating ultra magnus, but is stopped by grimlock. Outnumbered, outgunned and totally outmatched, ultra magnus orders the autobots to retreat, and asks ratchet to activate the self destruct sequence for the ark. The decepticons pull out just before the ark explodes, but galvatron orders the continued search for the matrix as the autobots had scattered after the explosion.
Hidden away in the forest, Blaster receives a transmission from moonbase 1&2 of cybertron. It appears that they were being absorbed a gaint planetary being. Ultra magnus tells the autobots their best course of action now is to return to cybertron, as the attack by the new leader of the decepticons and the destruction of the moonbases are somehow related.
The autobots board the ships ultra magnus and the rest came in in the previous movie. Just as the shuttles are going to take off, galvatron attacks! The decepticons attack different shuttles, galvatron makes a beeline for ultra magnus again. Flanked by sweeps, he beats up ultra magnus badly, and forcibly rips apart his chest for the matrix, and blasts him again, this time he dies. Laughing hysterically, galvatron returns to unicron, leaving behind the small group of autobots and the ruined shuttle, and his ominous warning that chaos is coming!
Hot rod, incensed by the murder of ultra magnus, wants to return to cybertron immediately to avenge him. Their shuttle crashes on junk, where the junkions and wreck-gar help them to rebuild their shuttle.
Meanwhile, galvatron has no intention of giving the matrix to unicron, instead he tries to use it against him! However, galvatron cannot open the matrix, and the enraged unicron swallows him into his body, matrix et al. He then transforms, and wipes out all the decepticons, who had started to attack him when galvatron was swallowed by him. The few that survived returned to cybertron in fear, and unicron announces his next target would be cybertron!
Unicron arrives at cybertron, and finds that every transformer has taken up arms against him, as the surviving decepticons had warned the whole planet. However, even their combined power has little effect on unicron, and he proceeds to decimate the planet.
At that crucial moment, the rebuilt autobot shuttle appears through a warp hole, and crashes through unicron's left eye. Once inside, the autobots hot rod kup blurr springer arcee try to fight their way to the heart of unicron, but hot rod gets seperated from the group when the internal security measures of unicron were activated.
Hot rod finds himself in the heart of unicron, and hiding in a dark corner, is galvatron, matrix chained around his neck. Filled with righteous rage, hot rod takes on galvatron, but he easily bests him, and as galvatron tries to crush his neck with his bare hands, hot rod reaches out and grabs the matrix, a shning light appears and hot rod undergoes a transformation, he is now taller and bigger, and with a deeper voice he proclaims "This is the end of the road, Galvatron!" Rodimus Prime has arisen. The two leaders fight it out in the heart of unicron, this time, rodimus avenges both prime and ultra magnus by blasting galvatron out of unicron.
Then, he picks up the matrix, asking it to "light our darkest hour!" The matrix opens, and unicron starts blowing apart, the auotbots escape by crashing out of the right eye, and for the final shots, we see unicron's head pop off before his body explodes, and the scenes of jubilation of the auotbots to the end of the war and a new age of peace and prosperity, as we see unicron's head orbiting cybertron, and roll credits...
